OK this is weird.

As I continue the transition into FCPX I have been using the "import from camera" command and FCPX recognized the 5dMk3 CF card in the reader as a camera and I was able to import footage selects with no problem.

I tried to "import from camera" yesterday and today and...nothing. FCPX is not seeing the card.

Any ideas on what gives?

Same 32 Gig CF card that has been recognized in the past.

You have to choose "import files" to ingest mov files like 5D ones.

Then why did it work fine Using the import from camera command 3 days ago and many times before that?

Typically when importing clips from my Canon 7D I have the following workflow:

In the Finder...
Create a new folder in the Finder with a descriptive title (Camera A 7/4/12)
Create another folder inside that one called EOS_DIGITAL
Copy the entire folder structure over from the card

In FCPX...
Choose Import Files
Choose the Folder you first created with the Unique Name
Select Copy Files to Final Cut Events Folder and Import Folders as Keyword Collections

This may seem like an unnecessary step for some people, but I like to be more safe than sorry with footage, particularly when on a production. This method creates a backup outside of the Final Cut Events Folder and keywords Camera Angles on import. It also typically keywords the clips based on camera model and manufacturer.

If the camera records .mov files, Import Files.
If the camera does not record .mov files, Import From Camera.
